When it says preform the mediation when the chakra is exalted in a certain sign ,does it matter what time of day it is?

No, I do not think so. However, if you'd like (even just "typical" 
) you could do it in the hour of the specific chakra's ruling planet (for example, for sixth/third eye, when the hour is the hour of the Moon... but it's not necessary, since it's not mentioned anywhere).
